Pondok Pesantren Nurulhayah menerapkan sistem pendidikan terpadu, dimana kekurangan sistem akan diisi dengan kelebihan sistem lainnya. Tiga sistem yang diterapkan adalah (1) Sistem Pondok Modern, (2) Sistem Madrasah, (3) Sistem Pesantren Salaf.

Kualitas tamatan Pondok Pesantren Nurulhayah dituntut untuk memenuhi standar kompetensi dunia kerja. Salah satunya, selain mampu menguasai materi pelajaran, santri harus dapat berinteraksi dan aktif dalam hubungan sosial. Berangkat dari pemikiran tersebut, di Pondok Modern Nurulhayah diselenggarakan berbagai kegiatan ekstrakurikuler.

Program Ekstrakurikuler yang dikembangkan di Pondok Pesantren Nurulhayan adalah :

1. Pendidikan Olahraga:
2. Sepak Bola, Basket, Volly, Bulu Tangkis, Takraw, Tenis Meja, Senam Lantai
3. Pendidikan Kesenian:
4. Kaligrafi, Marawis, Letter, Melukis, Teater dll
5. Pendidikan Keterampilan:
6. Percakapan Berbahasa Inggris dan Arab, Pidato (muhadoroh) 3 bahasa: Inggris, Arab dan Indonesia, dan Komputer

Untuk memenuhi serta mendukung berbagai kegiatan, baik untuk kebutuhan belajar mengajar, kehidupan sehari-hari, kegiatan ekstra kurikuler, kenyamanan santri, guru, wali santri serta orang-orang yang tinggal di lingkungan pesantren, maka Pondok Pesantren Nurulhayah dilengkapi fasilitas sebagai berikut :

Fasilitas Ibadah

Masjid Utama sebagai sentral kegiatan para santri, guru, wali santri serta orang-orang yang tinggal di lingkungan pesantren. Masjid Pusaka sebagai cikal bakal masjid utama dan digunakan untuk kegiatan pengajian majlis ta’lim masyarakat sekitar dan tempat pertemuan santri yang berkenaan dengan ibadah.

Fasilitas Sekolah

1. Ruang kelas ; yang terdiri dari ruang kelas Putra dan ruang kelas Putri yang semuanya menggunakan pendingin ruangan (AC).
2. Laboratorium Komputer
3. Ruang BK ; sebagai tempat Bimbingan dan Konseling terhadap berbagai permasalahan santri.
4. Ruang Career Center ; sebagai tempat para santri ber-konsultasi tentang kesempatan karir dan prospek belajar ke depan.

Fasilitas Asrama

1. Gedung asrama ; yang terdiri dari asrama putra dan asrama putri
2. Kantin Sehat dan bersih
3. Ruang makan ; masing-masing asrama terdapat ruang makan dan setiap santri wajib menjaga kebersihan dan ketertiban ruangan tersebut.

Berbagai fasilitas pendukung antara lain ; ruang tamu, pertemuan, Gedung Olah Raga (GOR), dapur umum, Mini Market, koperasi, lapangan olah raga,, laundry, Tours & Travel, tabungan santri serta taman-taman yang tersebar di sekitar lingkungan pesantren.
